Filter out all of the illegal games. Thankfully, the RTP is licensed if you bought a valid edition of RPGMaker, or it may even be public domain.

If we want to increase our reputability, maybe starting by changing the fact that the vast majority of our games use illegally-obtained resources wouldn't be a bad idea.
I disagree, because the main reason I come here is to find fun games, as far as I'm concerned, where the resources came from is irrelevant. In fact, I'm sure that swarths of good developers (including myself) would pretty much just leave. I'd give up game making entirely if my favorite game making community just ditched all its promising games and members by the wayside for some bullshit legal eagle pandering.

Oh god, can you imagine games with nothing but custom graphics or RTP...
That would be a lot of unfinished games or unoriginal games.
Don't get me wrong, a game having custom MS paint graphics every now and then is awesome.
Or it's even better when someone makes really great quality graphics for all aspects of their game.
But that...that just doesn't happen often.

Mostly? The copyrights are still held by the companies that commissioned the art - that is, the company that paid to have the art created. Squenix is still flexing its copyright of Chrono Trigger's art and pixels - remember what happened to Chrono Resurrection?

The actual act of ripping the media isn't illegal.
The Chrono fangame had more to do with the fact that the guy was using the game's characters and such; something most don't even bother with either - though in one case: Square-Enix took a break from making awful games and passable remakes to hassle one guy making a fan game.
actually had to do with square-enix being a bunch of cowardly babies who didn't want there to be a chrono trigger game that could compete with the sequel (chrono cross is not a sequel) they never made and also they're fat

You're not seriously going to try to claim that there's nothing wrong with stealing the art assets that someone slaved over and using them without their permission, are you? I don't know what the terms of use on FF6's art assets are, but I can guarantee you they weren't released under a creative commons license.

And then we'd have to measure how much of an edit would be illegal and how much not. Recolouring? Slight structure changes? Mix'n'matching?
P.S. I like my RTP but rips are <3 too. And some games just wouldn't be the same without them.
