Close enough! If one really wants to be specific, Might and Magic V - Darkside of Xeen.
So uh, can we give out a better variety of clues than to (obscure) RPGs? There are other genres out there!

Yeah, I played M&M 4 & 5 as the World of Xeen years ago, had to look it up though since I didn't remember any plot details beyond "GET KEYCARDS TO ENTER PYRAMID".

A war between Earth and Moon broke out. As a lone fighter pilot you end up battling a giant jellyfish in the stratosphere.

Here's mine~

A game where the protagonist is the last surviving person of a race, was given a weapon that can change to either black or white energy by old people.

(It's not an RPG)
Only thing I can think of is the shmup Ikaruga when you mentioned switching between black and white energy. I think the backstory might have filled some of the other details.
