The Mailbox icon on my top toolbar says "Mailbox (1)", and it's flashing, but when I go to check it, there's no new mail there. No matter how many times I check the mailbox it won't go away.

This is usually due to opening the mail in a new page. At the bottom of your mailbox should be a button to refresh the page. It should get rid of the issue.
