I have a couple of questions that need to be answered.
1. Is there any way to use an item/skill ingame while NOT in battle? Of course, using a skill ingame (like healing) may break up the balance, but everyne's games are different so if there's a disbalance, there are many ways to fix it.
2. I'm making a story and a class that needs skills to require items. Is it possible to use a skill that requires items to make ANOTHER item? Or, at least, without making another item.
3. What version of the RPG maker is the best? Which has more freedom and mods(if there are any) available for download? Also, im not very satisfied with the graphics in VX. I'd like something with a nostalgic, older feeling.

1) Depending on the version of RPGMaker, yes.
2) This requires scripts or lots of clever eventing. Check out Modern Algebra's scripts (VX only), he has some things that could help you out.
3) Lots of people will say whatever their favorite is, but technically speaking, XP and VX are vastly superior to 2k3/2k due to scripting features. VX has better performance than XP, as well. As for the graphics in VX, you will have to make do, make your own, or convert other tilesets to a VX format.

I recommend RPG MAKER 95. (Not really.)
Rm2k3 is very popular and user friendly. It is also not so easy to find nowadays and not at all legal, but neither of these effect its popularity. I personally do not like XP at all (the engine feels...slippery to me, I don't know how to describe it better, I'm not that technical) but its (RTP) graphics were less chibi (and in my opinion, hence, better) than the ones VX shipped with.
2003 is my favorite because it's the easiest for me to create graphical and atmospherical effects in.
2003 would be my favourite as well since it is the only one i have really worked with but XP and VX are considered better.
I've only tried XP, but for the "worst" version, it's pretty good. Don't dwell too long on the decision.
If I was starting from scratch, I'd make a new game in VX. But since I have invested so much time in my RM2k3 games, I haven't made that switch to VX yet.
RM2k3 has the most SNES feel, but that's solely because of the graphics. VX is far more flexible and powerful and you'd be better off using it. Graphics will come out for it in time.
