So one thing that really annoys me about RPG Maker MV is that custom and RTP files (example, images.) Have to be stored in the same location, as opposed to say RM2K3 which RTP files were pulled from the instillation folder.
Is there any kind of work around for that to work the same way in RPG Maker MV?

Open MV, open the resource manager, shift + click all the RTP resources you don't want, click on Delete. This will erase them from your project folder. Then go into the database and make sure anything using stuff from the RTP that you deleted has that graphic set to "none".
You only need to do this once per project, and if you make yourself a "template" project, you won't have to do it ever again.
