I grew up with Word Rescue and Crystal Caves, so it's a toss-up between those two. Honorable mentions also go to:

Aladdin is the only "floppy disk game" I remember playing. It rocked. ~_~

Baldur's Gate
Was there a floppy disk version of Baldur's Gate? I remember there beeing five CDs for that game. I can't imagine how many floppies it would have been.

This is also on cartridge, no?
...if I put Yoshi's Island on a floppy disk does that qualify it to be my favorite game on a floppy?
Ragnarok
Hands down. although most roguelikes could fit into this as well, ragnarok's the alltime fav.
