CHIPSET NIGHTMARE! HELP!

I've created a world map in RPG Maker 2003, where, when I attempt to test run the game, only the upper layer is visible. It's as if the screen is blank, and all of the work I put into building a map has gone to waste. How do I get the lower layer to register in game mode. Any help would be greatly appreciated, as I have extended a lot of time and effort and am not willing to scrap the project without a fight.

The chip next to the cactus and grey stone wall needs to be the same colour as the background/transparent colour. If it isn't every tile that has no upper level tiles will be whatever colour that is instead of transparent.
