Total newb here. I'm confused on what's going on with this chipset. When you open a new project, notice how with the Lower Layer, the default water on the map is brightly lit? Then when you click on the Upper Layer, you see that the water becomes dark?
For some reason with the chipset I'm using, the Lower Layer is gone when I select the Upper Layer.
Here's what I mean:

http://i51.tinypic.com/8z00ap.jpg - When I select the Upper Layer
So what do I do to fix it?

Your transparent colour isn't set to transparent... So it's showing as pink.
Also colours changing between layer edits is normal, the engine highlights the layer you're working on by default.. It doesn't look the same in-game. Click the "select tiles"/selection tool to see everything as it will appear in game.
Anyway what you need to do is re-import the chipset and when 2k3 shows you a *preview* of the chipset image just after importing you need to *click* on the pink colour on the chipset.
If you're using rm2k then it's a little more complicated than if you're using rm2k3. But I'll assume you're using rm2k3 for now.

Make sure you select pink as the transparent color when you're importing the tileset graphic.
