How do i turn the backgrounds in all of my custom characters transparent with the normal paint?

I do not think you can, try photoshop or something.
You can just import them using the import option in 2k3, Xp,VX. You can choose the transparent color in VX I know. So it will make them compatible for you.

There's no way I know of to make transparencies (aka: "alpha channels") with "regular" MS Paint. As an anecdote, I was happy importing graphics into VX or XP and click on the background, even though it meant white lines around the graphic (sometimes called "artifacts") that I fixed manually as best I could. Then I was introduced to GIMP, and I learned how to mess with alpha channels in that program.
