Difficult Boss Battles, Skippable Cutscenes, and Rage
All great ideas imo this is what you should do.
1.Make the hints at the end of the battles optional (when you lose a message shows that goes something like "i think i know the bosses weakness wanna hear it (selsct choice:Yeah sure or No cheatings for losers) lol or something like that.
2.A choice to load game or restart battles when dead imma big fan of baten kaitos and loved this feature (good for those people who got so close to winning but lost due to one false move).
3.Yeah pressing start than choosing skip cutscene sound like the best option.
So basically when you die it should have a little menu with load, view hint, restart battle thatd be very sweet.

How tolerant are you to legitimately difficult bosses?
Most games with job systems tend to have difficult bosses this is what i find cool about games like that the fact is bosses can be harder or easier depending on your job key and also what party the programmers used they could have used a Monk,Knight,White Mage,Black Mage and you might be using a Blue Mage,Thief,Chemist,Red Mage a good example is a boss that casts protect on himself and youve been using a party of physical attackers for the whole game and when fighting said boss will only do half damage you could change your jobs but chances are the game your playing will make you alot weaker if you do so when i fought Neo-Exdeath i had a party of 4 Mimes which i just got they did about 1/2 damage of my normal party but i needed to use them for there ability to mime spells at no MP cost I found the fight overly hard because i hadnt been using the 'right' job key from the point where i had all the jobs i used a Summoner, Knight,Thief and Samurai and therefore had abilities for said party but if i had chosen Dragoon,Dancer,Summoner And Red Mage i would have had the Dragoons jump ability the Dancers ability to equip ribbons Bahamut(Which plain kicks ass) and Healing spells,Damaging spells along with dualcast which wouldve probably gave me a better chance of winning.

well i havent fully played through ff6, so i dont know how it worked, but i thought the problem when it happened in ff9 was that i ended up with 2 average groups and 2 terrible groups(because i couldnt be bothered training up all the characters) and i really did not like this, it meant level grinding with a couple of characters, and i only level grind when im desperate.
Im not sure if someones already pointed it out(sorry if you have!) but if youre splitting up the party and you have to fight with all of the different groups, id suggest having some sort of warning beforehand so people level up all of the characters evenly(or at least enough for them not to die quickly).
Other than the fighting aspect, i think it's a good idea, it means for better characterisations of people you wouldnt normally be bothered about, or appear as much as some other characters
I don't understand how this could of happened i never trained one of my parties and never had to grind because the monsters in both areas were very easy.
Back to the main topic i really enjoyed the scenario part in ff6 my 2nd favorite part (favorite being the last area where you got to play as 3 parties man that rocked) infact i highly encourage you to do this i for one would play your game to see how its done and if you can try to make each scenario 30-45 minutes because thats probably the best amount of time for a scenario to be.
