Off the top of my head, Middens and Space Funeral come to mind. Maybe some of the entries made in this event.

The game doesn't have horrific things from what I can tell, but it's really wierd in its overall design.

There are two really trippy games I can think of off the top of my head.
LSD: Dream Emulator
This used to be very obscure but lately it's been getting more exposure.
Here is a Let's Play from PBG
Eastern Mind: The Lost Souls of Tong-Nou
This one is just as trippy but is still very obscure compared to LSD: Dream Emulator.

Well, gee, if you're not limited to RPG Maker games, I feel inclined to suggest Weird Dreams. It's a pretty old game, though, so...
The Mirror Lied has always been one of my favorite rpg maker games. It's not really a game that you can understand so much as something that you can feel. In my opinion at least.

Though highly I'd recommend this one.
It's a lot more laid back that Yume Nikki or Earthbound but it's stil surreal as balls.

The Mirror Liedhas always been one of my favorite rpg maker games. It's not really a game that you can understand so much as something that you can feel. In my opinion at least.
I second this, The Mirror Lied is probably the most unnerving/scary game I've played and its not even a horror game.
If you liked Yume Nikki you can always check out its fangames! .Flow is definitely the goriest/creepiest of the bunch but they're all fairly surreal.

Out the Window is also an awesome experience and depending on your viewpoint could count as disturbing.

Undertale may also be a thing - it's stylistically similar to Earthbound. Advertised as the game where you don't have to kill anyone.
