Metal Storm - run and gun with a gravity mechanic which adds puzzles elements.
The Guardian Legend - a unique shooter with rpg elements.
Jackie Chan's Kung Fu Action - a really fun platformer
Abadox - weird and surreal shooter. The levels have a "flesh" theme, as in the walls are made of meat. Like I said, it's weird.
Portopia - a surprisingly deep adventure game.

Just kidding. IMO best NES game of all time is Mr. Gimmick by SunSoft. This is the only NES game that I know of that has Box2D-like physics. Though like with most Sunsoft games it is hard as hell. But it is so cute!
//edit: And I also like Pyramid by Sachen (but only first one). IMO cool spin on Tetris formula.

Oh man, Sweet Home. I didn't find out about that game until recently, and even grown up, it gives me the skeeves. Those monsters with the bubbling skin and that one scene where the old guy makes a heroic sacrifice and you watch him melt. Or hell, even the best ending with the Jaws spin-around.
I really think some of the scariest games aren't the high detail stuff we see nowadays, but the pixelated games of yesteryear that, given their graphical restrictions, required you to fill in the blanks, therefore making the horror more "real".

I last played and beat Ninja Gaiden that was pretty good. Though I felt like the game REALLY started on 6-1 (last level) because that screen is burned into my retinas.

Battle of Olympus
Battle of Olympus was TERRIBLE. Nothing says "fun" like killing hoards of snakes for hours with a blackjack. Actually, that does sound fun, and Battle of Olympus somehow ruined the experience. Skate or Die 2 was also terrible, even if it had one of the catchiest theme songs in gaming history.
I wasn't a huge fan of most NES games, but I'll go with Mother/Earthbound Zero if no one's said it. That and Dragon Warrior 4 were probably the best rpgs I played on the system. Dragon Quest 3 was cool because of the class system, but I just played a remake, so I don't know how the original stands up. I haven't played Sweet Home, but from what I've seen of it, it looks pretty awesome.
That was indeed the big issue I had with Battle of Olympus. If they had consistency in grinding, or removed grind altogether, it would have been a far better game.
Still, snake grinding aside, I enjoyed the game when it first came out.

Yeah, I remember it capturing my attention as a kid, but if "what I enjoyed as a child" constitutes good taste, then grilled cheese sandwiches would be considered fine dining. Battle of Olympus did permeate my subconscious, though; I still get this crappy song stuck in my head from time to time:

Its weird, as a kid I remember the grinding. 2 specific situations including the salamanders. But when I played it a few years ago, I didn't feel there was grinding at least like I remembered.
Yeah, I haven't played it in forever, so it may not be as grindy as I remember.
@ Housekeeping - I still love me my grilled cheese sandwhiches! May not be gourmet, but with some homemade fries, and an ice cold beer, it's as good as going out to a pub.

Kirby's Adventure takes first place for me because of childhood memoies and also it's really fantastic
Final Fantasy III would be my second favorite because it's the first Final Fantasy game that plays well FF 1 and 2 are way too old school (that being said I still played them)
The Legend of Zelda will be my third place winner why cause it's Zelda
