At best, fangames are like THIS
... But at worst, they can be like this...
The main problem is that a lot of fangames are made with very little knowledge as to why the series they are trying to emulate made themselves great, or the developer simply lacks the dedication. Really, though, if you actually find someone who both understands how their franchise's design and has that dedication it can actually lead to some treasure in a sea of trash.
Of course, if you actually want to further your career as a game designer, however, you'd be better off breaking away or not doing fan games at all.

Some fangames are easier to please the masses with than most. I'm currently working on a Mega Man fan game and it seems to be getting good reviews/comments. I'm almost done and we should be seeing a release in a few months. But I am all for fan games if they are done right, with skill and with lots of love/passion by the creator for the source material.
Mega Man's a great series to make fangames of. The fanbase is STARVING for more, but Capcom is just going "lol nope" and not making anything beyond two mediocre NES quality games a few years back now.
I would venture to say that SMB Seven Sages is probably one of the best fan games I have ever played. So much love and dedication had to have gone into making this game, and it plays almost as good as if it had been done by Nintendo themselves.

I said it countless of time but my first FF game was Final Fantasy X-2 which I really like and consider to be pretty solid even though I played Final Fantasy X years later (and also liked it) after the sequel. I played Final Fantasy XII and I didn't find it appealing to me. Then I played Final Fantasy XIII which I consider one of the best games in the franchise (and I don't refer to the awfully overrated Lightning, but awfully hated Vanille) and then I played its sequel which sucks story-wise, but character-wise I found it great.
I think some of the main problems why FF is seen as terrible series nowadays is voice acting (from what I see on the net, since FFs went voice acting their quality dropped drastically; a terrible excuse, fans, a terrible one) and possibly the seeming limited "use" of Uematsu which crowds adore nearly fanatically (which is not good because we all know how fanatics are).
For FF fangame, it all really depends on what type of FF fan one aims at, I suppose. If you want to appeal the old timers who loves medieval settings then having a lot of material from the original Final Fantasy up to Final Fantasy V and including Final Fantasy IX would be a way to go. If you want to appeal to players prefering modern settings then you use Final Fantasy VI, Final Fantasy VII, and Final Fantasy VIII (and maybe Final Fantasy XII) as its source material. Want to appeal to players with love for futuristic setting? Then go with Final Fantasy XIII as its source material. Final Fantasy X would be a good material for those who can't really decide on anything (well, I can't think of what type of game it could actually influence).

I guess it's an age thing. I grew up on the PS titles when they were still new and discovered the classics in my teenage years. I couldn't stand XIII myself, didn't even finish it. This probably sounds awfully elitist, but I can't help but feel IX was the last true Final Fantasy game and it would've ended the series beautifully. It also happened to be the last FF game Sakaguchi produced.
