Death Note
The ending to Death Note was awesome when Matsuda shoots Light and kills him.
Elemental Gelade
The ending to Elemental Gelade when Ren becomes Cuu's skypirate partner.
Trinity Blood
That final battle in Trinity Blood was pretty good when Abel charges into his final form despite the ending being a bit rushed.

Last three episodes have the greatest samurai fights you can find. Especially the messed up guy with the chain scythe. Except his chain never seemed to stop coming out. Of course, all the fights on Samurai Champloo were awesome.
