Because I heard of a tool called "Enigma Protector", but it seems like it isn't free. Sure there's a trial version, but you'll have to buy it afterwards...
I'm asking this because in the case I make a game in MV, all the game files will be pretty much exposed to anyone who downloads it, and that kinda worries me. So, does anybody know a way to do this?

no, you just have to pick the right thing. This is free and works: http://enigmaprotector.com/en/aboutvb.html

...You didn't read my post, did you?
I did. Dont use protector, just use Engima virtual box(its the free program that will do what you need in this case). follow some steps and it will make the game a single executable.
Its all explained in contents/using enigma virtual box

Better question is, does EB or Degica have a rule about encrypting games from MV when none is provided by default? For all their stink about ensuring DLC's are encrypted, it seems like a large oversight they didn't find a way to include such an option.
it does not work. encrypts only the executable and other folders doesn't
