I don't remember what the game is called anymore because this was YEARS AGO.
There was this segment where you go to a game-show, and you ended up being a contestant, and the NPCs you played against said some of the most hilarious lines I've seen in a RMN game. I remember I laughed so hard that my sides couldn't handle the giggles.

I think the only real RMN game that I really laughed my head off in most of the scenes is Romancing Walker. No other RMN game beats that :)
Another candidate could be The Most Stupidest Game Ever Re-duh (though I didn't complete this).

Like, the only game I know of where players play a contestant on a game show that could also produce laughter from the player is RMN: Make My Score ~<3. I know you said it was "YEARS AGO", so, I imagine it cannot be that game.
As for games that were funny in general, I can definitely back Romancing Walker. I recall Horde of UnDeath being at least modestly humorous. As was Relic, The Astonishing Captain Skull and Hayate no Gotoku! Dream Apocolypse.

April Was a Fool had some amusing moments, but my favorite parts were the sad bits so I don't remember any particular lines.
Kinetic Cipher (Again) has a part where Robin is excitedly running behind a cute NPC so that she can sit with her at a meeting. Robin in general was pretty funny.
Wedding crashing in Rise of the Third Power was fun.
Exit Fate has a number of... very odd recruitments. Klaus, in particular, was amusing.

I liked Just Face It!'s humor brought from making the most out of the facial randomizer.

It's from Doom 2 by Toumo_L/Mister Big T. I'm not sure if he has it up anymore since the guy kind of reinvented himself after becoming a commercial dev and moving on.
The game itself is... Something, to put it lightly. It's one of those freaky, psychotic horror games that's unnervingly grotesque and probably won't make sense the first time you play it.

The scene in When Yanderes Cry at the start when the Yanderes offed Nishiki love interest.
Somehow I could not help but laugh I was like. Oh hey wow these Yanderes really seem to want Nishiki all to them selves.

I don't recall anything funny happening in just about any RPG Maker games, or at least stuff that was intended to be funny. A sick chuckle through incompetence, probably, but not textbook "makes me laugh" funny. Games that've tried to be funny just wound up killing every joke through whatever the hell this is:
Maybe The Way when you accidentally kill the princess or whoever and the game tries to play it off as being super serious? That was pretty bad. Then there's Legendary Legend which might have its points, but is remembered for this (and the bitching that resulted from it becoming a Featured Game):

Maybe The Way when you accidentally kill the princess or whoever and the game tries to play it off as being super serious? That was pretty bad. Then there's Legendary Legend which might have its points, but is remembered for this (and the bitching that resulted from it becoming a Featured Game):

The only thing I remember, and I'm not sure if it was this GAME...but I remember the intro of the game you had to go to this bar, and you ended up fighting one of these band members while a KidRock song called bawitdaba was playing. I want to say this was the game with the contestant thing, but I'm really unsure. Luckily, I have not played too many RMN games over the years, so I might be able to narrow it down.

That'd be The Sword and the Fish.
I can't remember the name of the game now, but started off with you as king and you fall down the stairs. Like, it started out very prim and proper and all "His Royal Majesty!" kind of thing, then he just... just fell straight down the stairs. From then on the game was pretty damn funny the rest of the way through. There was a lot of breaking the 4th wall and a rather snappy mage who was dragged along with you, to his great annoyance. Pretty sure it was a sequel to another game but I never played the first.
I quite enjoyed it. (It wasn't Funniest Game Ever Re-duh, though that one did amuse me a lot, what with Communist Papa Smurf and the bastard save points.)
Jay's Journey had some amusing scenes, iirc. It was helped by having small voiced bits here and there. "It's Antigrinot!" :3
