Ok, I can't remember where I saw it, nor can I find it again. I'm looking for a "template" that shows what each of the color/boxes in the System graphic represent. For example, I know the first Large square represents what the text boxes will look like.

I forget the link, but here's my own explanation.

The big box you got correct.
The small box in the top-right is the border on your boxes. The 4 arrows in the middle of that small box (in this case, the 4-directional triforces) are scroll arrows. I don't know what the small pixelated mess in the middle of that is, it just appeared when I open it in paint. Seems to have no effect.
The pale square to the upper-left of the "box" under the border square is the highlighter, to show what you are about to select. (note: try making this slightly elliptical. It's kinda cool.)
To the left of that are 4 small graphics. In this case, it is a rotating triforce, but it is usually an arrow moving up and down. That shows at the very bottom of a message box to show that pressing space will proceed. It cycles through the 4 arrows.
And finally, the bottom part (in this case, the two larger triforces side-by-side and of reversed colors) is the battle selector. This is the arrow that points to an enemy, and it cycles between the two VERY fast.
All else is transparent.

Sorry, I should have mentioned, I have RM2k3...so my system graphic is the text box color, followed by the borders and up down arrows, then two more squares, then a lot of small icons. Then the last two rows are just blocks of colors. Twenty in all. I think they are like the Text color, the color for HP or MP or something, then the last ones are like the colors that appear when you use the /c(#) in a message box. I know the 0-19 are those colors, but are the first ones to specific text by default? or something like that?

I can't even figure out how to make changes to the system on that thing, let alone make a graphic for it.

You more than likely saw it in the help file. There's a page about the specifications for all the graphics, including the system graphics, all labeled, explained, and everything.
