What do you mean? The church isn't a plot twist, nor do any plot twists revolve around the church.

The church is just a basis for the plot, and sets up the relationship between the characters.
The religion in my game series focuses on many gods, both good and evil. All of the gods do exist and interact with the mortals, but the people only worship the one that helped create their region of their respective planet. Churches worship the general gods of that planet, with more emphasis on the god of their specific region. Evil gods did NOT create any regions on any of the planets, and therefore are not worshiped in the standard religions (There may be some occult religions worshiping these demon gods, though, but it's not relevant plot-wise). The religions don't deny the existence of other gods, they just don't worship them as much since they aren't as important. Most of the gods live in the region they created, while the rest live in the God Realm. Evil gods are mostly in the Dark Realm, but some have managed to escape into the mortal worlds.

Heaven in my series is known as the Beyond, where hell is actually the land where the demons and evil gods live - the Dark Realm. Everyone who dies is sent to the Dark Realm - to the only place in the Dark Realm where evil has no influence. Here, they are judged by the gods. Those who are deemed worthy of going to the Beyond are sent there. Everyone else stays in the Dark Realm.

Religion only really sets up the background to the setting and the plot, as some interactions with the gods are seen in the games. The Church and different religions don't really do much besides give more depth to the specific region of the planet, but the gods themselves are more important.
I think the Church of Martel in Tales of Symphonia is an example of religion done right. I mean, by the end of the game I was truly wondering whether Mithos was right and my own party were the villains. But that just goes with the overall theme and mood of the game. What's right? How do we know what's right?

One of my projects, has a main character whose a knight, but you would would call a athiest, and not fighting just to serve a god. Though he would have faith in the end anyway. Not that most of my projects would be finished anyway. lol.
