Glad you're at least somewhat enjoying it so far :) There was a lot of explanation of both character and mechanics that I took for granted and didn't always fully explain since I could always explain it over Skype to people.
In order to add the bonus/upgrade items to your equipment, you go into the Items section of the menu, 'use' the Weapon or Armor, and then select the Upgrade command. There are some more robust crafting plugins now which I'll be using in future games.
