Oh man, I feel silly that I didn't mention A Very Long Rope. One of the best female leads I've ever played as in a RPG Maker game (or just in general XD)

Arum is shared universe, there are a few people playing in it, but I think you mean Dead Moon Night which does indeed have a female lead, and it's funny. I'd also have a look at In Search of Immortality, it has one of the same leads as Sunken Spire even though she is part of an ensemble cast, but the writing is great.

Also, I guess I can plug the demo for my newest project Mayhem Maiden. Just remember that the game is incomplete (Only the first two dungeons are complete). ;_; University has been seriously hampering my chances to work on the game for a while now.
