If modern day settings are your thing, you might enjoy Vacant Sky. While not exactly low fantasy, Enelysion was recently released and it's a highly-polished good time. If you're looking for something with more minimalist storytelling, Wine & Roses has great gameplay and atmosphere.

We're not EA. Games with female leads are a dime a dozen around here. Just do a search and you'll be sure to find some. As for recommendations (other than unity's suggestions which I might *ahem* doubly recommend...):

Tristian: Lady of the Lion (If you don't mind that it's a demo)
The Heart Pumps Clay by Housekeeping is short and sweet.
Lyra by Karins_Soulkeeper is REALLY short (Like 15-20 minutes), but is very atmospheric.
Reaper by aliceofcecil and Somneri gets a tentative recommendation, since they're not exactly STRONG female leads, but the gameplay is short, sweet, and the story itself is pretty charming.
EDIT: Got ninja'd by two people. So now there arethree FOUR different recommendations for Enelysion. That should say something.

Homework Salesman - Reniat can be kinda annoying but this is worth playing for its mechanics
Ib - The quintessential RPG Maker horror game, featuring an interesting heroine
Yume Nikki - Creepy dream world game, inspired a whole genre of dream exploration
Suzy and freedom - One of my favourite RPG Maker games, and I believe one of the most well-written, of all time... you may not absolutely love the "heroine" though...
Enelysion - Everyone who matters says this is good, i don't matter and my opinion doesn't matter so you shouldn't listen to me, play this game with an empowered female lead and explore some maps and stuff
Happy Birthday - It's a murder mystery game and it is very well-written. I think the mechanics deserve better but it has a female lead and its story is grippingly told
Unraveled - My 2nd favourite RPG Maker game of all time but my opinion doesn't mean much so just try it for yourself and experience the utter immersion that is unraveled. some people complained about the battle mechanics or something, whatever i thought they were innovative and balanced. who cares about me though

If you can put up with my bland maps and questionable design decisions, A Very Long Rope to the Top of the Sky has well-developed female characters. The Heart Pumps Clay is better designed/better mapped, but it's way shorter so there's not as much room for character development, but I think it does everything it set out to do. I was pretty proud of that one, but it didn't take off, and I don't really know why.

unity already covered most of the bases that I would have suggested, but, would also add (shameless plug alert!) Uchioniko and to keep an eye on Konae's Investigations. But you should totally play Okiku, Star Apprentice because it is a blast.

I'd really like to get rid of LockeZ. His play style is way too unpredictable. He's always like this too. If he ran a country, he'd just kill and imprison people at random until crime stopped.
