To delete a file from your locker, you press delete, then the update button on the bottom of the page. It might be possible that setting a file that is already there to private/public requires similar steps (ie: click on the access indicator to switch between public or private access, then click update)?
Oh, that did it. I'm not sure how I forgot about that.
I'm glad the site is back! I'm hoping that there will be an elegant way to get all of the downloads for games back soon because that's rather important!

That would be nice, but the archive system does have some upsides. After all, it means you can readily gain access to a few games that have been hidden by their developers over the years. So it's possible to snag a copy of games like "Obama RPG: Magical Quest 3 HD - Future Legend of Superhuman President Starring Barack Obama".
