Pokémon Hunter doesn't use all the elements from the commercial Pokémon games. They instead borrow just the nine used in the Pokémon Trading Card Game. In-game, they are referred to as Fire, Earth, Thunder, Nature, Water, Soul, Blank, Dark, and Metal.
Since fewer elements are involved, PH also has a different set of type alignments. Some follow what the commercial series has established, some do not. Based on my own logic, this chart details how the 17 types of Pokémon relate to the 9 elements present in PH. O's indicate weaknesses and X's indicate resistances.
While Pokémon in-game are still treated as having their original types, they are also condensed down into the 9-element system. This means each element has a subgroup of one or more. They are as follows.

The skills each Pokémon uses are considered to be of that Pokémon's element. So if a Charmander uses Scratch, it's a Fire attack even though Scratch isn't particularly firey. If a Pokémon has two potential types (such as how Jynx could be Soul or Water), only one of them is used to determine the element of their skills. Which element is used is specified at a certain place in-game.
