Have you checked the upper tiles layer? Maybe there's an invisible tile that's marked as passable over the walls and water, making it so your character can walk over them.

Not sure if I submitted too many entries (18 entries?) They're mostly chiptune/action style loops. I used FL Studio with NES soundfonts with a few free chiptune VSTs. Some tracks might have a kick of hip-hop. I'm always NES and Megaman inspired, so you might hear a bit of that in there too.
I haven't listened to all of them yet, but I like what I heard so far. Good job!
Different ways of learning magic/skills
My idea for a skill system is that there are skill tokens hidden in chests, as sidequest rewards, and as rare monster drops, and once you have enough you can go to a combat school to exchange them for new skills (alternatively, you can have this at save points, or even in the menu so you can learn new skills anytime).
Also, every character has their own type of token, avoiding the difficult question of whether to use all your tokens on teaching one character ultra-powerful skills or having a well-balanced team.
Of course, you'd need to find a good balance between the cost of skills and the frequency at which tokens are found, so you don't end up with Ultima after the first dungeon or are still stuck casting Lv.1 Fireball against the final boss.
Extra idea: While writing this post, I had an idea for an alternate version of this system where you can also remove skills from you characters and get refunded your tokens, allowing more flexibility and keeping you from screwing yourself over permanently by learning the wrong skills.

Nice progress so far.
My tilesets are about finished, too.
And now that this goes smoothly, on to something else yet again.
I think I'll finish my game over screen first. One more week to go!
Sorry to break it to you,but you forgot to remove the checkerboard pattern in the upper tiles section, so some of the tiles will have a solid square behind them. Fortunately, this should not take too much effort to fix.

There should be an option to change the amount of equipment slots, so you can make it so your game does not have a helmet slot, for example, or you can add weird and non-standard equipment slots. And maybe the ability to have items fit multiple equipment slots, leading to an item that can be worn as body armor, a helmet, or a weapon?

This was not the result I was expecting.
There is a separate section in the template for upper tiles (the lighter section on the right). Any tile that does not completely cover a 16x16 area should go in there (in your case, it's the tree and house tiles that should go there).
Also, the checkerboard pattern should be replaced with a single color that will be transparent once imported (when you import the tileset, a window will pop up with your image in it. Click on the color you want to be transparent and it will start flashing).

Another useful link: Bfxr, an app that gives you a bunch of sliders that allow you to create NES style sound effects. I'll be submitting a pack of menu sounds. Since I only have minimal experience in music, I may or may not submit a song later.

I grabbed Pyxel and this is what I've completed so far. (Note: I've never done anything like this. Except for maybe the pixel quilt)
I'm fairly certain that I've done something drastically wrong.
The tree, bush and plants seem to be drawn over a copy of the grass tile instead of a blank background. That's about all I can see that would be objectively wrong with your tiles.
