I can't seem to use abilities with characters inflicted with Blind status. Blind seems to have the effects of Mute, too.
The RPGMaker engine seems to only be capable of displaying one status at a time, good or bad, so it could be that you are being blinded and muted at the same time. To test this, use eye drops the next time this happens. If that fixes everything, the bug is happening exactly as you say. If you now show as being muted, then there was no bug.

Here are the issues I noticed playing through 1.06a. I tried to remove things mentioned in the patch notes for the more recent versions, but some of the descriptions were to vague to tell if they were the same problem. Hidden for length.
Blind does not seem to decrease hit rate.
When going after the fire crystal, trying to leave Mystic Mydia through the front entrance pushes you back. However, the side exits drop you in the same direction on the world map. Re-entering will get you the same message about not backtracking, but push forward into the village, so the player is not stuck.
Trying to upgrade black belt to grandmaster, I am told that I do not have the required materials, even though I have the materials the smiths talk about. The buglist says the village of Zen has this fixed in 1.07c, but does not clarify whether this applies to the other smiths that offer this upgrade.
The smith in Costa Del Vita asks for charged scales, which are not in the list of droppable items you linked.
The smith in Altair offers to upgrade my Battlemage Staff into a Battlemage Staff. I don't have enough of the required dragon fangs to see what actually happens.
Chocobo race bets are supposed to cost 500, but I actually lose 1000 per race (are you removing the cost both before and after the race?) When recieving rewards of gold under 1000, this results in a net loss despite having won the bet.
The aurabolt guy says you win or lose 25 * your score. The rules on the wall say you win 100 * your score, and lose 50 * your score. In reality, you lose 50 * score on a loss, nothing on a tie, gain 25 * your score if he busts, and gain 100 * your score otherwise (when you reach exactly 21, or he has less then your score after three cards).
The aurabolt reward for 60 wins was a carbuncle that casts reflect. I already had a carbuncle that increases magic power. Both have the ability name "Ruby Light", but with different mp costs.
On first boarding the airship, I was left in the airship a short distance from the island I was supposed to arrive at, with a unwalkable copy of the airship on the island. Flying back to the dock in northern branch, the ship was still there. After repeating the cutscenes, my sprite on the map (both world and local) went invisible until I used the serpent road.
Chocobo races and auction house still have travel agents after there is no travel agency on the map, and leaving the agency's exit will take you to the old world map.
Ivalice's sewers can be taken later in the game and the exit will drop you on the old world map. Fixed in 1.07c
When Bosche rejoined the party, he was not boosted to Vahns level.
After Bosche rejoined the party, I left and re-entered the room. This caused Bosche to re-appear in his previous position, but he could not be spoken to. Bug list says something was fixed here in 1.07b, but I don't know if this is it.
On the third world map, Mizuda's minigame gives more time for the harder difficulties, whereas you got less time on harder difficulties on WM1.
While waiting for the remaining 35 seconds to run out after having caught all the bunnies in Mizuda's minigame, I tried talking to Mizuda to see if I could end it early. He let me begin again, which reset the timer. No new bunnies showed up and the counter on the screen stayed the same, but when it ended he told me I had caught 0 bunnies.
During the fight with chaos, one of his abilities cleared the status effects from equipment from the display. They reappeared shortly afterwords, and did not seem to actually be gone for any amount of time.
On WM3, the mountains connected to the antlion den are choco-passable.
On WM3, the chocobo forest north of Meksicburg Port is not enter-able.
In East Branch as Hans, talking to one of the dragoons in the barracks has the same conversation as the rest of the dragoons, but with all references to whats-his-name replaced with references to Cid.
In Oaktown, trying to enter the weapon shop drops me in front of the weapon shop.
In Surgate, the armor shop has a rebel just hanging around in the open, unconcerned about the undead. And the woman in the room to the side says she is the only survivor, when he is in the same building right there.
