I think you mean "all's well that ends well" which is to say that no matter the circumstances leading up to it, if the end result is good then it's just good. The pursuit of this could equate "by any means necessary".
Is it similar to something like the end justifies the means or something?

Yes, essentially.
It's a little different, mainly in tone.
"The ends justifies the means" is basically saying that going to any lengths to get a result you want removes any negatives that was a part of that. In other words, if you win a war, all the deaths that were caused by the war were justified in order to get that result. It's usually something said in connection to an evil that done in the name of 'good'.
"Alls well that ends well" is not quite as negative in nature and less about deliberate intentions aiming for an end result. It's used more in the case of accidental things that end up working out alright in the end. Say, falling from a ladder onto someone and that being how you meet the love of your life.
One is more towards justifying the choices someone makes to do wrongful things, whilst the other is more about bad things that happened to you/choices you made that ended up turning out well for (usually) everyone involved.
It's a pretty big difference. If you kill a guy and then go "Alls well that ends well" I'd come off as sarcastic and dark. If you accidentally fall into a hole and meet your new best friend then say "Ends justify the means" it would not make sense because there was no actual deliberate choice in the matter.

I don't know if i've been desensitized(sp?) by media, but that anime didn't affect me much. Ichi the killer got to me a hundred times more, but i guess that's because the thing was so well written.
