It's pretty hard to find legitimate comedy/humor in RPG Maker games, since most peoples' idea of 'comedy' is either making an intentionally bad/frustrating game or "HAHA LOOK I CAN MAKE THE ADORABLE 16-BIT CHARACTER SAY BAD WORDS!"
Dhux's Scar is very funny. But it is also incredibly dark and violent. It's sort of like a black comedy/parody-played-straight.
Also try Neo Jado if you don't mind watching a lot (and I mean a LOT) of cutscenes.

Also, any game with LockeZ in the game credits. Iniquity and Vindication is my favorite by LockeZ. Born Under the Rain is another really good comedy.

I forget the name, but the funniest maker game i've ever played was not ment to be funny. It was an less than average fantasy game but it had this moment when the hero finds the magic sword and the music starts with great timing and for a second it's atmosphere is the greatest,... until you notice, its digimon-music WITH lyrics!
I played it many years ago, but i remember it well because it was not only the most trashy and cheesy moment in a "not good enought to be taken seriously" game, but also one of a few moments of atmospherical awesomeness i've encountered in rpg maker games.

There's a lot of unintentionally bad games I'd recommend but I honestly can't remember any of them, they're mostly anime fangames. Some naruto game would have the white haired teacher dude say "naruto you are poison". There was also an HnK game had bobble head kenshiro wrapped up in a brown towel for some reason. I wish I recorded myself playing them because my friend thought I injured myself from all the laughing over skype. The rest of the game is likely boring after a certain highlight but its worth sitting through 10 amateur games just to find that one "part"

Housekeeping's The Heart Pump's clay has some really funny moments, and is worth playing for the same reason any of my shit is, in that you just won't find anything else quite like it.
If I had to plug some of my games-- and I do. I'd say Exile is actually one of the most solid for humor, though Intelligence: Net-ready is a very close second, mostly the characters are just so entertaining and goofy in the way they interact.
All of my skills have gotten better sans my humor, I need to work on that.

There was this old game called cRaZy_GuY's Journey that somebody managed to save and upload on this site a few months ago. It's pretty funny and has a lot of content.

Ok, I made an account because I couldn't believe no one recommended Embric of Wulfhammer's Castle and that needed to be fixed (that no one mentioned it, not that I couldn't believe it...).
You play as 'The Duchess of Elstwhere' who has come for an arranged marriage with the Marquis, Sir Embric, an adventuring hero. Thing is, Embric is out adventuring and no one knows when he'll return. The Duchess takes this oppurtinity to explore and you spend the whole time just wondering around mostly talking to people and looking at things. It's one of those (at least formerly) rare RPGs that focus on character relations and has almost NO combat at all. It's freaking HILARIOUS. My first time playing through I had an almost perpetual smile on my face just from the constant stream of jokes as you interact with things: The Duchess always making funny comments about vases or trees or an empty chest that hasn't been refilled yet by the government branch responsible for dungeon maintenance.
It's a yuri dating-sim rpg saturated with comedy with MANY different endings (but as you complete each one the game continues, going back to your last save. Beware, in order to get ALL endings, you have to be careful because some actions done too early prevent certain endings from being unlocked.

While the gameplay is rather... lacking, to say it mildly, Mondschein has some great humorous writing to it.
Seriously! No one has mentioned Toilet in Wonderland. That game was messed up, in a good way.

Eh... that one's more weird than funny. Like, really weird. Stupid weird. But hey, if you find stupid and weird and stupid-weird funny, I guess it counts?
Everlasting Journey, if it hasn't been mentioned, is pretty damn good. Apparently I already mentioned it. To be fair, it was funny.
That's your opinion. Thankfully, we're all allowed one or a lot of games on the site would be considered trash... at least if you're the only one allowed to judge. In other words, others thought it was cool and you don't hear them raging about how garbage games like Enelysion or Dreaming Mary or Wine and Roses or Lunar Wish or any other games like that are - if only because they know whining about it is a stupid thing to do just because they, personally, don't like the game/agree with it getting a Featured spot.
