I have a really big issue with the writing in games these days now that indie games have reached such a heightened level of popularity. Whenever I'm looking for games that feature a female protagonist with writing that doesn't suck, I typically look to rpgmaker dot net. Not that I can ever find much myself. I was wondering if any of you have encountered any such games on here? Steam is so dry =[
Might I recommend one of my own games?
Heresies of Discord is a short game, but I'm told I did a great job on the writing, and the protagonist duo are both women.

I'm also working on a much longer game, Mayhem Maiden, which has a cast of 4 women, in an attempt to flip the tired old "damsel in distress" trope on its head by having the kidnapped maidens be badasses who rescue themselves. I'm about half done, the next "demo" build of the game should be out reasonably soon too.
Late to the party but I second Umbral Soul, The protag's story is really sympathetic! And if a game can make me feel for a sorceress who wants to hand the world over to a Lord of Darkness I KNOW it's doing something right.
In Star Wars Knights of the Old Republic II: The Sith Lords, the hero is canonically female (though you can choose male or female gender for your avatar, and this actually affects which other PCs join your party).
Also supporting character Kreia is one of the most interesting characters I've ever encountered in a videogame.

Unity's games are good examples of what you are looking for like Sooz said.
Red_Nova's Remnants of Isolation comes to mind. Though that particular character is silent if I recall but still emotes really well so you still get great character development.

Besides ones already mentioned i would recommend Shadows of Evil:Wings of Time Deluxe but the links are off though. Did it get comemrcial? If not where i could dl it since i deleted mine some time ago and never beat it?

It seems the page is producing a Page Not Found error, which can be caused in two ways. The first way is that the developer has hidden the gamepage from public view. The other is that developer has deleted the gamepage.
Saying that, what you might try to do is ask in this thread to see if anybody has that particular version of the game.
I really liked Oxenfree. Played it with a few friends on a big screen, not knowing anything going into it. The characters were kind of obnoxious at the start (which is fine, you don't have to like all the characters in everything) but I ended up really enjoying it.

Heavenly Sword for the PS3 comes to mind, haven't played the game since maybe 2008 though "was awesome tho :)"
I can count the number of games I've played with excellent writing/story on one hand, so pickings are pretty slim. Best I've got is Life Is Strange, Xenosaga 3, and FFXIII.

Excellent writing and story? That's a tough one. Most of my recommendations have already been mentioned before, so count this as a second/third/etc. vote:
unity's Luxaren Allure is great, and one of my favorite games on this site. Play it.
Marrend's Okiku: Star Apprentice is worth playing for Okiku's character alone, since she's a lot of fun.
It's only a demo, but I liked Melkino's Catharsis quite a bit. I remember the writing having a lot of personality and flavor, so I think it's worth a look.
Luchino's Enelysion is a solid, if not exactly groundbreaking, story that inverts traditional gender roles of the tough hero and meek friend archetypes.
PentagonBuddy's and emmych's Free Spirits is another good choice.
The Book of True Will by NeverSilent centers on four characters instead of a central hero. Since two of those characters are women, that's a good enough excuse to plug the game in this thread.
Lastly, and I can't really say this without coming off at least a little conceited, but one of my own games, Soul Sunder, was nominated for Best Storytelling and Direction and Best Characters awards in 2014.
