Final Fantasy VIII - Force Your Way (Boss Battle - YouTube link)
Another that I love which is not really a "boss theme" is "Hurry" (or "Hill of Fates" in some BGM collections) in the beginning of the game "Mystic Quest Legend" ("Final Fantasy : Mystic Quest" in USA), it's during this music we fight the first boss. And I love the battle and the boss themes too. :3 (sorry I havn't find any good link to see you this musics)
