So the proper thing to do would be either listing the game as Other or maintaining a separate profile for the Vita version, which on one hand makes sense since it's a completely separate implementation of the game, but on the other hand, is still the same game.

Good luck in Unity! It seems to be the engine of the day, these days. I should check it out someday...
If you guys ever have the inclination, consider dropping by and writing some tutorials on the engine. It would be much appreciated!
EDIT: I don't suppose there's a way to indicate on the game profile that the game was made with two different engines, eh? I suppose it's not a common use case.
