Found a gamebreaker:
Failed to load: audio/bmg/A%20Dream%20Chaser's%20Fight.ogg
Gladly I found it in the old version and copied it. (it's called "A Dream Chaser's Fight") The old version isn't overwritten as you called it project1 again but that's ok. So I can look for more missing files.
And I cannot find the first hunt. There where it was the first time I met only crows and moths.
And I see you have removed the crafting of accessoirs and the drop item with the aqua-element. (Alchemy I and II)

Ok now:
Wilan is still not responding (so is the Ioedeh Quest).
Reggy's time cut scene isn't working properly. He is crying.
After Gilnea I cannot make a group anymore (party is full with cate only)
At the Dilara time cut scene a crystal appears but I cannot reach it.
The time orb to the far right is not responding.

Another Bug: You can't go back down after finding the Moonlight Dagger.
And Wilan can't be talked to for the Ioedeh request.

Just tried the Gilnea quest again.
After defeating the Banshee you are back at the base:
with Doge still in party and unable to add a human character and no airship anymore.
You have to rework it. And you got the Remix of Remembrance 2x.
Until you fix this I will do the Rat's request.
And I can't still find Doge and the Black Office.

However, for the rat's request, could I request for more precise info?
Because it should allow players to see+climb the stairs in the 4th floor.
(That said, I added a tip text from the conversation stating its in the 4th floor.
Rat's Request: I cannot enter the dungeon like I told you. I stand on the worldmap but the "OK" button is missing.
I will see how far I get with those fixes.

I have found two problems in your game so far:
I can't find any Molten Rocks at the Vulcano and I can't reenter the Hark Bluedin Remains for Rat's requests.
Glich:
You can battle Behemoth repeately.
In Gilnea Doge is in the party (I haven't found him yet). I can't leave the City too. Gladly saved on a different file. (The second fight there is too fast for me)
Edit: You get no reward for getting the book for Dilara. Or for the cooking tipps from Monica.

When Miles leaves the Castle of Loran he said he should talk to the villagers again before leaving to Tangtl. (Easily to be missed)
For Riara:
You can find a Strong Herb on the same Map for free (look for some space between trees on the right side).
I found the secret shop at night, at day I found Riara or later the sidequest enemies.

3. Vase/pot in the basement of Loran Castle.
4. Guard in the tower of Tangtl Castle when you have talked to his wife in Loran.
5. Inn of Jand, top floor in a cupboard.
6. Southeast house of Jand between wall and trees (at the right side).
7. Kanata Inn, cupboard.
8. Kanata at night, in front of the cat (it scratches in the sand).
9. The Bazaar (the monster at night gives you a tip where to search). Walk from the bottem line of the pond to the end of the medium dark sand tiles.
10. & 11. Canniboxes in Rock Pass (you need the rope from the informant in Tangtl).
12. Warp Shrine north of Tangtl in a cupboard after finding the Thief's Key.

And for 400 Gold you can hire Johan in Tuu after your talk to the King of Tangtl.
I never had problems with using items in battles.
Once Riara learns Heal and Fireball, she is really useful. Together with the Boomerang she will kill most of the enemies. Johan and later the 4th character should concentrate on the healers or the more resistant enemies. Well the 4th isn't controllable so...
Miles even learns Fireball. So until you got the Boomerang...
As for really hard battles wait until you do the 2 sidequests. There is a third which isn't complete yet.
