Instead of using the floor tile portion of your tile set, just use a single square in the next portion of the tileset.

I worked on a similiar scope project before too. The idea of building a grand world is exciting, but can be derwioed quickly by never ending new ideas.
I recommend focusing on the story first - which settings are crucial to building the plot. Build those out first to keep the project moving forward instead of sideways.

Letting players cheat
I'm all about hiding cheats in the game. Whether it be a secret cheat menu or actually unlocking the cheats through actions. Doom Eternal did a great job of this. The game is challenging, but it rewards the player for exploring by giving them cheats that have no penalties for using. Just extends the fun of the game. Red Dead Redemption did a combination of the two methods I mentioned.

This game looks so good and well polished with one exception. The text in the UI looks out of place compared to all the other graphics, and it's not necessary. I'd remove HP MP EXP and the numbers, as the bars are sufficient to tell players what they need to know. For MART and Torn Lion why not do hand drawn as well? I think it would finish this game off so much cleaner.

Write out the text in your own small font in white, then surround it with a line of black. Cut and paste these hand done text on your map. It's simple but effective in making it clear and readinle. It also alloww for you to put your own minor adjustments to certain letters or capitals to make the font unique to your world.
Also, the black and white shouldn't have any issues even if you're pasting onto an indexed image.
