Lunar Silver Star Story Complete, easily. Just... everything about that game. Its sequel is a close second.
Earthbound would probably be third with Final Fantasy VI and either Super Mario World or Legend of Zelda: A Link to the Past rounding out the Top 5.

Tbh, skills gained through level ups never bothered me, but as far as skill points are concerned, I like how FFX did it
I too really liked the Sphere Grid.

If you'd like to play the demo of my RPG, We the People, that would be great. It's got about two hours of content, and keep in mind that it's an early demo. Luckily it's pretty anti-grindy; as long as you just fight the mandatory battles, you'll be fine.

Working on some of the boring parts: the scanning system, loot (stealing) system, and mimic (enemy skill) system. Basically just lots of messing around in the encounter pages. Pretty boring.
