I think it sounds neat! A way I think to keep people from getting too many skills too early if you do decide to go for the reward a skill point kinda thing is to make the higher ones cost more than one skill point? On the basis of it's more advanced, ergo, taking more skill to learn.
I do like the idea of customization though! I just hope testing it all won't be a pain!

Political Commentary: Legacy vs. Master of the Wind
I think in the end, anything anyone writes is applicable to the world they live in. Whether they intend to or not, whatever is going on around them does influence the way one thinks and a lot of times, writing is an escape from whatever is going on. If you can't win in real life, you're gonna win in writing, in that sense. Most of the time it's a lot more subtle than that, haha. It's only natural that things like that find their way into your writing in some form or another.
I hope the organic approach works! It probably helps since these people ARE in a kind of school and school is supposed to promote thought and debate, so it'll probably feel a bit more natural for them to get into it if they do!
As for what interests me, I'd like to see what you have in mind for learning skills and skill trees! Although I'd love to learn more about Peri too. Tough choices!

Traveling and Time Management
A demo will help you gauge if it moves too fast or not at the very least! Are you going to have a way to check the time? I think what we did in HWS was the AP system so you knew how much roughly points you had left to use (but it's been a while I could be wrong).

The encounters don't sound too bad. If you need help working through a hiccup, let me know. I was able to do something similar for Dragon Trials (the game I was making in VX Ace) and managed it pretty well, all things considered. Unless you're doing something totally unique, that is.
