how do I make the student/apprentice period fun to play?
If we are talking about RPGs, I must say that it incredibly frustrates me when a game doesn't start with combat right away and you have to read tons of text.
But a student / apprentice period doesn't necessarily need to be all talk and reading books. There are ways to get it interesting. Like your sensei asking you to clear out the rats in the basement.

In that case, I still agree with the Tales of Graces recommendation. It is globally acknowledged as having the best battle system of the whole series. Don't expect an interesting story, though. It's pretty funny, however (especially the victory quotes).
I still suggest Star Ocean 4 and Eternal Sonata before it.

Random RPG Crossover
Given the rather large crossover between bullet hell and RPG fans, there's probably a million doujin games with that set-up by now, 75% of which will be Touhou fangames, of which 33% will be H-Games as well.
I don't think there is one in the way I imagine. As in plays like an RPG except for encounters which play like bullet hell.
There are Touhou RPGs, but they are basically RPGs with Touhou characters and don't have bullet hell elements. There are also bullet hell shooters that have some kind of exp/level up system. But that's not what I mean.

I'd rather do genre crossovers. Like... I like RPG and I like bullet hell shooters. So an RPG were the combat is actually a bullet hell shooter might work for me.

Depends on if you mean PS3 exclusives or also those that are available for XBox360.
If it's the latter I think the best ones are Star Ocean 4 and Eternal Sonata. Can't agree with Liberty, those two are better than any RPG I played on PS2.

A gamer moment
Pretty much all my life is a gamer moment. I keep on jumping around through the house pretending I'm slashing and slicing with a sword or stabbing with a spear or blocking attacks, etc. while whistling battle music from some game.

Treasure Chests: Set loot or loot token?
I prefer fixed loot.
But of course a treasure chest should NEVER contain equip that can also be purchased. Either a better weapon/armor than you can buy or even better - an alternative version like for example a fur armor that has less DEF than the best armor you can buy in town, but gives you resistance to ice attacks.

Would you play a game with HORRIFIC art if the story is REALLY Good?
If we talk specifically about RMN games, then I really must admit that I don't try most of the games because of the graphics (mostly because they use default graphic assets, but also because they just look ugly). Though the main reason for me not trying them is still that they aren't finished.
But I don't see that as the general rule. There are tons of games where most people say that the graphics are bad which I play because I don't think they are bad. Touhou would be one example. But there are more extremes like for example I think Spellshard looks good enough (http://spellshard.crithit.org/screens.html). I take those over default RTP any time.
So yeah, graphics DO play a big role and not the greatest story in the world can make up for it. But my definition of acceptable graphics is a lot wider than for most people (well not on RMN - here everybody even thinks default RTP graphics are acceptable, so whatever).
In the end I also like text-based games as long as they at least have a nice interface (well structured text, maybe some always visible status display, etc.). I rather use my imagination than seeing graphics I've already seen in 10+ other games.
