How does one start?
If you're new to the program, a "Test project" like you are doing is a wonderful way to start. You can experiment and learn the program before actually attempting anything serious, which will help ensure that you don't get into any problems later on down the road.
Once you start, I suggest you outline at least a very basic storyline and characters for the game, and then just dive right in. Don't plan on making your big dream project right away- make something that you want to be good, but that can still serve as a learning experience.

I think I can live if Despain and Blindmind reject my game over a tileset.
That's the attitude! I may not like it but you should be making your games primarily for yourself. ;D

Reduced the resolution? They reduced the window size to 544x416 but the tiles are the same as RMXP, 32x32.
Good, this is what worried me the most when I saw that the resolution was so weird. I make my own graphics and stuff so I'm glad that tile tiles are a good standard 32x32.
But yeah that resolution is totally awkward. We'll have to see how it works out.

Original graphics? The brickwork and roofing is fucking badass, but the red tree and the leaves, and the mushroom on the side seem to contrast the rest a lot. The grass might also look a little too grainy.

Doesn't matter; nobody is going to play one of my games for graphical consistency anyway.
Graphical inconsistency is the NUMBER ONE thing that will turn me off of a game.
I want to suggest manually recoloring the sprites to fit the tileset's color palette. That's the approach that I took for Sandfall and the result is really pleasing to me- it makes the game easier to work with because you're not relying on screen tints for consistency.
Unless it's just that one tileset in the entire game that stands out, in which case change the set.

Additionally, a lot of those screens might be RMXP, which allows this sort of thing easily through scripting.
