This sounds like it gets many mixed reactions.
It's hard to look at this game from the outside looking in, but I guess it could seem this way. Perhaps, though, nobody knows what to make of this game?
I'll try it, and let you know what I think, if you're still interested in feedback.

I think it's a great idea. It's like cheating without having to open a menu or enter a key-combination. Also, activating cheats for any game will cause issues with the intended game balance.
For full disclosure, I like to cheat at games. I looked up in-game cheat codes on GameFAQs for stuff like Half-Life, the Heroes of Might and Magic series, and what-not. I even managed to hack a save file for Final Fantasy - Endless Nova (an old RPGM2K title), not to mention the thousands of times I hacked emulated ROM save states.
However, I'm also of the idea that a designer shouldn't want to necessarily encourage players to cheat. In-game or otherwise. However, you don't want to curtail enjoyment of the game either. To sum up my thoughts:

If you want to hack your saved game, go for it. I actually don't care what you do with your save file, as long as you don't touch the core game with RPGM-VX.

Obsidian quarrel
Umm... Might and Magic - World of Xeen, anyone? Obsidian is the best material in that game/games/fusion thereof, despite the fact that diamond is a material as well.

The only way I'd be for this idea the way it seems to be intended is if it opens up on a New Game+, and only if you defeat an optional boss that's no less then ten times more difficult that any other challenge out there.
Maybe I'm just talking to myself, here.
*Edit: It's slowly beginning to dawn on me that by the time the party could defeat such a dastardly fiend, the bonuses that would become available would be a moot point anyway. Irony +3!

Breath of Fire: A Line Ended
The perversion of the D-Counter system might be interesting, if you can pull it off. But if you want alternate ideas...
What I did on a failed/abandoned attempt at a BoF fan-game (it was in VX, if that makes any difference) was to handle Dragon transformations as statistic enhancements (buffs, if you will) that lasted until the end of the fight.
I had five transformations, all of which buffed all stats to some degree, but they varied on which stat was buffed more: Warrior concentrated on strength, Eldritch concentrated on intelligence, Defender concentrated on defense, I forget what I called the speed concentration (though it also probably had it's naming roots in BoF3's gene system), and Kaiser was the one that buffed all stats equally.
After the necessary "awaken powers" scenario, Ryu would be able to transform into any given form that was available. In doing so, he lost any traits his former form had. For example, switching from Eldrich to Warrior caused an overall loss of strength, but caused an overall gain of intelligence. Switching out of Kaiser... would be just plain stupid. Of course, Kaiser would have had it's own unlock sequence, since it was just that crazy-powerful.

Progress is progress!
I kinda have something like that in line for Chapter 3. By doing all the character-related side-quests, the player would not only get a free copy of each character's best weapon (for doing that character's side-quest), but the extra bonus of having the shop's inventory have any given item or equipment available for sale.
Not that you're suggestion is a bad idea, by any stretch. It'd be a great overall reward for going through the motions. However, I was thinking more in the lines of the smaller rewards for each individual task being completed. Unless I forgo that for the "big" reward later on? Hrm...

I was going to make a blat about how the only thing that really mattered was making a game fun to play. However, this:
Rather than trying to cater to a demographic, you should just work on the scenario you think you can make the most of.

I'm probably thinking way too far ahead for my own good, but how will this game handle Dragon transformations? I know that in BoF2, they are essentially summons that consume all of Ryu's current AP and deal damage based on how much AP he had. Whereas in BoF3 they are practically character exchanges that cause a kind of "MP Poison" condition.
I guess I'm curious to see how this progression of the two systems is handled, if at all.

I keep forgetting that this game is supposed to segue BoF2 to BoF3. Why I was expecting Bow, I'll never know. Also, to be honest, I'm not a perfect student of BoF lore, by any means.
It never occurred to me that Bleu/Dies was Myria in disguise. Also, I'm not sure why I got the impression that it was Bleu/Dies (or Tyr/Myria) that was performing the destruction, rather than the Dark Dragons. I still hold, however, that you may want to step away from referencing BoF1 with having a feud between Dark and Light Dragons. It's your game, though.
Keep in mind that the Dragon Clan in general is called the Brood in BoF3, suggesting that even if there was a dichotomy in the aftermath of BoF2, there was not enough Dragons left to consider themselves "Dark" and "Light" by the time of the Great War. Or, if there were, it was of little consequence to the victor's (Tyr/Myria's) side. I dunno. As I've said, I'm not a scholar of BoF lore.

Okay, maybe my memory is insanely fuzzy, but the only remnants of the Dragon Clan in BoF2, was the town in Infinity, whose name I've forgotten. Hell, are there any remnants of the Dark Dragons, who worked with Myria/Tyr, in BoF1? Nevermind. I'm thinking too much again.
This initial equipment makes me oddly happy, for some reason. "PracticeSD" is the kind of item name BoF2 might have had, if it could hold more than six characters.
Thank you for not emulating the walking speed that wasn't just slow enough to be annoying!
You can search the dressers, right? RIGHT? Exactly how it was in the SNES. Sweet!
I don't need to use the action button to enter buildings? Well, I'm sure you didn't need to on the SNES, but I half-expected it, for some reason. Pro tip: Don't change it!
Why do I get this odd feeling that you're trying to link BoFDQ to this universe? It might be technically possible, time-line wise, but I think you might be going for something a bit too complex in doing so.

In Breath of Fire 2, the Dragon Clan made a town in the middle of the Infinity dungeon. My memory is more than a little fuzzy, but if this town is supposed to be that town, shouldn't there be a panorama? Oh wait, this simply hasn't been implemented yet, has it? Nevermind!
Who's this Vos? I was half-expecting Bow to be the "friend" Dover was talking about.
Is this after BoF2 or not? Seriously, this whole thing with Dark and Light Dragon dichotomy smells more of a prequel to BoF1 than anything else.
What's Deis/Bleu doing? I thought she was an ally of the Dragons? Well, she's on her own side, I guess. But destroying the Dragon's village seems out-of-character for her. Maybe it's just me.
Might want to check the passabilities of the cabin's tileset. I'm walking over some walls. The crate on the south-east wall I could also walk right over.
Is it just me, or is the overworld music from Dragon Quarter? After some searching in my music folders, I can identify it as A Moment of Joy, from Breath of Fire - Dragon Quarter. Decent.

And... Game Over. Hrm. Not really sure what to think. The mish-mash of BoF1, and BoFDQ puts this game in an odd place. I know there's a reference to the Destined Child (BoF2) by Leader-Woman-What's-Her-Face at some point, but it feels out-of-place with everything else I see.
Maybe this is just me talking, but forget about the feuding Light and Dark Dragons. That conflict was resolved with BoF1. I'm not sure what this game's conflict wants to be, but I'm pretty sure it doesn't want to be that. I'm okay with having Ryu getting kicked out of Dolgany. I figure this can happen either by Myria waking up and destroying it (in the name of peace, of course), or by a more natural disaster. If you want to segue this game to the Great War referenced in BoF3, it may behoove you to go the former route. However, as I said before, this is just me talking.
