How to Make a popular RPG Maker Game
Pom Gets Wi-Fi did maybe Step 1? However, Step 4 was very likely to be what made it buzzing for literally years on end.
*Edit: I can't say for sure how popular it was during it's height, but, Heartache 101 - Sour Into Sweet had more than it's fair share of time in the buzzing section. I'm not aware if a big YouTuber streamed it, and if that is true, it skipped on all the items on the list in the OP.

How to make an unpopular RPG Maker game

Just keep on doing what you're doing! (HEYOOOOO!)
This... isn't wrong. ;_;

Make a decent game and then cause drama for no reason.
Popularity might actually spike because of the drama. Once it gets it's 15 minutes of fame, maybe it gets talked about in brief mentions, but, other than that, into the abyss of obscurity?
New game submission still pending - clarification needed
There's no gamepages listed anywhere near that date. How many images did you upload onto the gamepage? As per the submission rules...
After checking that, you may consider sending a message to Liberty or Frogge (as per the contacts page), explaining your situation, and asking for their assistance in this matter.
Your game won't enter the submission queue until 3 screens are loaded.

Any issues transferring files from Rpg Maker VX Ace from rpgmaker.web to the Steam version?
I'm only aware of this issue with the screen shake event command. Saying that, I've been effectively using rpgmaker.web's version of Ace since pretty much it's inception without issue. How much longer I'll be able to do so remains unknown.
[RMMV] possible to do link skill passive setup?
Well, if I can set up a skill category (and fill out said category wilh skills) that only shows up on certain characters, and when said characters are in the party with Ace, using a bit of scripting and lots of hair-tearing, I feel something like what you are describing is possible in MV.
However, in your case, you can probably do it with event commands. The simplest approach might be to have a turn 0 trigger (with a span of Turn?) in each troop that calls a Common Event. This Common Event sets a variable to 0, then does a Conditional Branch for each of the required members. If such a member is found, the variable increments. No need for an "else" clause. Then, if the variable hits 4 (or whatever it needs to be), you induce a state across the entire party that does the 5% ATK buff (or whatever the buff does). I just don't recall the exact name of the event command for inducing states off-hand.

I largely consider mapping to be among my weakest points. So, seeing so much praise for Derram Station's mapping is... a little surprising. To say the least.
If I had more/time inclination, I might have come up with more news stories, or things for NPCs to say, but, I'm happy enough with those aspects.
