The Logomancer
Talk to the NPC by the northwestern pond in Ordolus for a hint, then look around the Mindscape. It'll be very obvious when you're in the right area. I forget if the note next to the weather totem has a hint for the proper area, but you should probably look at that if you haven't already.

I thought there would be a new map when I entered New Cadence. But turns out that is the ending...

When you say you beat the bonus boss, which one do you mean? Eve Angelus, I presume? There's another one. If you beat Eve Angelus you have what you need to get past the boulder.
And the "golden ending" mentioned on TV Tropes is just the true ending. If you beat the final boss you've seen it.

And don't worry, Luthan, nothing's missable. (There is the plot twist in Winthgraden Tower, but its effect is cosmetic and if you get it after clearing the area Ardus will still explain it to you. I'd classify it more as a replay bonus rather than a vital, missable item.) You can revisit the first area after completing that quest, and there's nothing in the other sections. I'm also pretty sure that's the last in-depth puzzle; there's sort of one in the true end path and I'd recommend checking the TV Tropes page or something for the solution because it's nigh-impossible if you haven't solved another puzzle you aren't given any hints for anywhere.

One of the labels on the map contains the word "crowns", you have to press the interact button there and you'll get a hint about the steps.
If you could talk to the hill giant without building the staircase, I'm pretty sure that's a bug! What's supposed to happen is
you're supposed to solve the puzzle of how many steps the carpenter built and use that to answer his question, at which point he'll build a staircase to help you reach the last giant. Talking to that giant can then help you solve the guardians' puzzle, which advances the quest and which it seems you've already solved.

Kidra is probably the weakest link in the story, I don't really understand why she joined even after the reveal (which I suspect was not originally planned and added later). Why would she need to tag along with a foreign guild? Why would she want to get out of Nal in the first place when it's her job to regulate it? She can't very well be doing that if she's twiddling her thumbs in Fortifel. I guess you could say she wanted to spy on foreign nations, but international politics are virtually nonexistent in the story so it's hard to know why she or anyone else would care. You pretty much just have to shrug and go with it.

The "!" bubbles mark successes for status-inflicting moves like Kidra's Circle About, I believe. And I always assumed Tez blew up the emitter from his ship when he made the Holyland.
Other than that, nothing I really didn't like.Sounds like you could provide some much-needed counteragruments for this terrible idea of mine! /shameless self-advertisement
