chimney smoke in RPG maker XP?

The simplest way to do this is to set the event's starting graphic to the first of the smoke graphics of the type you want to use. Set the event's Frequency to 6 (highest) and Speed to 4 (fast) or 5 (faster), depending on how fast you want the smoke move in place. Also check the little box in the event that says Stop Animation as well as Always On Top and, depending on where you place the smoke, also Through.

Affinity System

I like this idea a lot! 133 skills sounds like it's very much, but considering many of those will not be available for the player at the same time, it's not overwhelming. (At least, not for the player. For the developers, though, that's another matter.) Plus, those skills would only be all visible in-game if the player decides to max out all possible combinations, which I don't think is very probable. In case of an emergency, you could always reduce the number of single-character skills to 7 or 6, to emphasize the importance of combo skills even more.

I think affinity points should be calculated based on the number of battles fought together rather than on EXP, as the latter would make affinity hard to get at the beginning and cheap later in the game. It also makes sense in a logical way, as the characters have to spend time in battle together to get to know each other's techniques. However, you could make it so that, for example, normal/easy battles grant 1 affinity point, difficult one grant 2 and bosses 3. That would balance it out a bit more and prevent grinding for affinity points by constantly fighting easy enemies.

Skill Upgrade System

This limits the option to basically just 3 paths instead of upgrading individual skills and passives. But it would lump everything nicely together and prevents skills from rendering others obsolete since they have different functions.

If you decide to do this you'll have to be careful to either give the player clear pointers that these paths are permanent and cannot be merged, or make taking options from different paths outright impossible. It would make matters more easy to control, but it could also result in trapping the characters in "class" models and running the risk of "bad character development". If you want to make this work properly, you'll have to be very careful and consider possible interferences between all characters' paths.

She writes in a more humorous but convincing way, often with serious themes lying underneath. I wish I were as funny as her.

Obviously, Ratty's role is that of a melee-supporter. He can take a few hits but is not a tank (he can heal himself anyway), he dabbles in all sorts of elements, he can cast lots of spells but doesn't need high intelligence because they are all buffs and debuffs and the like. He's a helpful guy.
But if you make him angry, he can also bash your skull in with an axe.
