I need ideas on how to structure a non-linear puzzle game
Farmyard Chronicle is a very similar style to what you're describing. It's a fairly short game if you want to check it out for ideas, complete with multiple endings based on how much "optional" content you complete.

That's super strange! Well, you don't need to redownload. The only fix is geting out of a secret area, but if you beat that area, it will teleport you out automatically. Unless you still have the old version where you can't get that cow!

Farmyard Chronicle is a fun little non-rpg that is only a couple hours long. It's cool how you have a universal preference. You'd probably enjoy Farmyard's shift in genre. :-)
