How do you hand-hold the player?
@CashmereCat: I prefer as much hand-holding as NES games or Minecraft does. I.e. none at all. If you die too often, this is your own fault because you csan't play damn game.

Is this story too cliche?
I'm probably heading for a flamewar, but cliches are good. Game I am currently making, is cliche in some parts, but people who played it, enjoyed those at least as much as non-cliche parts of game.
Even most cliche stories, if told in interesting way can lead to great game. Just look at most notable JRPGS. They are full of cliches (Chrono Trigger may be an exception here, but even it has some cliche parts), yet people are enjoying these.
Most Elder Scrolls games are cliche as hell (especially Skyrim where you are basically the chosen one who only can stop dragons), yet people are enjoying these.
So yeah, cliches are good if used correctly, just make gameplay interesting (shoot outs/easter eggs can be good way to do this, and minigames of course).

Yeah, outside of the original cartoons and maybe the very first movie, it seems nobody can get the TMNT's down pat.
I think this current 3D CGI cartoon that runs/ran on Nick (don't remember if it ended or not) is cool as well. But yeah, this movie, like recent... game (if you even can call it game) are big no-no.

vs an old RPGMaker game where not many know the creator and can assume that the person presenting it is the one and same.
I think it could be mitigated by putting disclaimer before game begins that says this is remake of game X originally made by Y (where X/Y is replaced by game's name and author, respectively). But I agree that you should ask author first if he is still around.
Anyway this is moot point as author is making remake of his/her own game which is perfectly fine in my book.
